Saucer Spies
I highly recommend Nick's book, On The Trail Of The Saucer Spies (Amazon US & UK), an in-depth investigation of the history of government, military and shadowy MiB spying on UFO groups and witnesses. Are they really interested in what we know about UFOs, or were/are they just scared of the Reds under the bed? I have a futon, so don't even think about it...
MIB
One thing that always strikes me about the MIB is that the scenario could just as well be related to terrestrial top secret intelligence/military hardware sightings. If the MIB are real, it doesn't logically follow that because they appear after a sighting something extraterrestrial was witnessed.
